smartctl -d sat -a output suggests that no useful data is returned, except for device identity.

This limitation may be related to builtin RAID functionality. Does this device possibly use a JMB39X (see ticket #705) behind the USB bridge to provide RAID?

Please provide output of smartctl -r ioctl,2 -d sat -x ... as an attachment to this ticket.

Might well be - I've been told that SMART reporting works if I put the drive in question into the second (currently empty) slot. I can try that out, too, if that helps you.

The drive is currently in the first slot, the enclosure is in JBOD mode.

Yes please (BTW: Sorry for the delay).

USB ID suggests that this is an JMS562. According to the datasheet, it has built in support for RAID0/1.

In the past, there were similar reports for other USB devices with RAID support: Even in JBOD mode only one slot is fully transparent such that ATA pass-through works for all commands.

The drive is currently in the first slot, the enclosure is in JBOD mode.

Looks like only ATA IDENTIFY returns useful data. But -d sat works in general, so we could add it to the drive database.

The second slot didn't work, either. I've also created a thread on the Fantec forums and they said they've notified JMicron (sure).

Unfortunately, after half a year of no significant reaction from JMicron/Fantec, I've sent the enclosure back and switched to a different solution.

I'm sorry that I can't help with this issue anymore.

For the JMS562 is a firmware update available which enables SMART support:

After installing this update I'm able to query the SMART data of both attached SATA disks.
